چکیده

Enzymatic splicing in Archaeal tRNAs is guided by bulgehelix-bulge structural elements, while much less seems to be known about splicing in other small RNAs (sRNAs). We conduct a genome-wide analysis of several archaeal genomes to identify putative BHB elements and compare our findings with available RNA-seq data. We also provide an analysis of the viability of using pattern-based and stochastic structural scanning algorithms for in silico studies of the occurrence of BHB motifs. Furthermore, we comment on splicing motifs in other small RNAs, which mostly do not fit the pattern of bulge-helix-bulge motifs. From snoRNA to miRNA: Dual function regulatory non-coding RNAs

Small nucleolar RNAs (snoRNAs) are an ancient class of small non-coding RNAs present in all eukaryotes and a subset of archaea that carry out a fundamental role in the modification and processing of ribosomal RNA. In recent years, however, a large proportion of snoRNAs have been found to be further processed into smaller molecules, some of which display different functionality. In parallel, sev...

CRISPR-Cas systems in bacteria and archaea: versatile small RNAs for adaptive defense and regulation.

Bacteria and archaea have evolved defense and regulatory mechanisms to cope with various environmental stressors, including virus attack. This arsenal has been expanded by the recent discovery of the versatile CRISPR-Cas system, which has two novel features. First, the host can specifically incorporate short sequences from invading genetic elements (virus or plasmid) into a region of its genome...

Processed Small RNAs in Archaea and BHB Elements

Bulge-helix-bulge (BHB) elements guide the enzymatic splicing machinery that in Archaea excises introns from tRNAs, rRNAs from their primary precursor, and accounts for the assembly of piecewise encoded tRNAs. This processing pathway renders the intronic sequences as circularized RNA species. Although archaeal transcriptomes harbor a large number of circular small RNAs, it remains unknown wheth...

tRNA-Derived Fragments Target the Ribosome and Function as Regulatory Non-Coding RNA in Haloferax volcanii

Nonprotein coding RNA (ncRNA) molecules have been recognized recently as major contributors to regulatory networks in controlling gene expression in a highly efficient manner. These RNAs either originate from their individual transcription units or are processing products from longer precursor RNAs. For example, tRNA-derived fragments (tRFs) have been identified in all domains of life and repre...

Archaea Signal Recognition Particle Shows the Way

Archaea SRP is composed of an SRP RNA molecule and two bound proteins named SRP19 and SRP54. Regulated by the binding and hydrolysis of guanosine triphosphates, the RNA-bound SRP54 protein transiently associates not only with the hydrophobic signal sequence as it emerges from the ribosomal exit tunnel, but also interacts with the membrane-associated SRP receptor (FtsY). Comparative analyses of ...
